GBAのカートリッジだけだと420匹までだが、本製品では60匹入る「ポケモンボックス」が25個あり、最大1500匹ものポケモンを保存できる。ポケモンを保存するだけでなく、「整理」「分類」「検索」「ディスプレイ」などさまざまな機能が付いている。預けたポケモンたちを調べて同じタイプのポケモンを瞬時にリストアップしたり、並び替えの機能を使って「すばやい」順などステータス順に並べ替えたりといろいろな使い方ができる。ポケモンをいろいろなステージに飾って楽しむディスプレイ機能では、背景やステージのデザインもさまざまに変更できる。
