"I want to combine with you..." Earth in the year Sousei 0011—Humanity has lost two-thirds of its population. This is due to a great upheaval 11 years ago.
The Antarctic ice melted, revealing Atlantea, which was thought to have been destroyed 12,000 years ago, and the winged "Fallen Angels" were resurrected.
They sent biological mecha "Mythic Beasts" one after another to human cities, capturing people. This is to consume the bio-energy "Prana." "Another wing... the 'Wings of the Sun' awakens in the city of ice..."
After the upheaval,リーナ (Rina) of the special organization "DEAVA (Earth Regeneration Organization)" prophesies the revival of the Atlantean hero, the "Wings of the Sun."
Humanity, aiming for a counterattack, has excavated three hybrid fighter aircraft, "Vector Machines," from underwater ruins.
These are legendary weapons said to have driven the Fallen Angels to extinction 12,000 years ago. By combining the Vector Machines, the "Mechanical Angel Aquarion" appears.
To operate Aquarion, humans called "Elements" are needed, who can sense and resonate with the machine's mechanical life.
Since this requires particularly acute senses and pure souls, boys and girls in their mid-teens were gathered as pilots. Silvia, an Element searching for the savior "Wings of the Sun," is stunned when she discovers the target.
That boy, Apollo, was a street child surviving on stolen food, like a wild animal.
At that moment, "Cherubim Soldiers" and "Harvest Beasts" of the Fallen Angels attacked. They were also targeting the "Wings of the Sun."
